What the heck is the electrical box mounted to the top of the air box lid? If I remove the air box lid what do I do with this electrical item?

Look on the parts diagram on Kawasaki's web page for your bike.

You'll find it is the igniter component for the ignition.

I've kept the lids, just modified them with some holes and removed the snorkle.

you can relocate the box in front of the air box

That box is very important. It does some electrical stuff.

You can get good results by removing the rubber snorkle and doubling the size of the opening the snorkle fit in. That leaves the area where the electrical box mounts alone.
I've seen others re-mount the electrical box nearby. Anyway, whatever it does, you need it.

So that tiny box is actually the CDI box? I looked on the parts fiche and thought I had to be misunderstanding it, guess not then.
Seems like a strange place to mount the CDI box, but thanks for the info!

I took the lid off and mounted the CDI box on the right, inside of the air box. One self threading screw holds it quite well, and I just remove it to change the air filter.
