This Afternoon I was attempting to replace an oil seal on my 91 kdx governer shaft at the same time as putting my top end back together. The arm on to of the governer shaft used to spring back and after attempting to undo it, it has now lost its springing action, have I broken something.I do believe the E series are different to the other KDX's on this subject.
HELP PLEASE!!!

Correct. The KIPS is different between the 'E' and 'H' models.
But...they are similar where you likely have a problem (the centrifigal actuator part).
First, please clarify what 'The arm on to of the governer shaft..' means.
Is that, 'The arm on top of the governer shaft..'? Meaning the 'claw' or segmented gear piece? The part held on with LHTs?
Is your KIPS now assembled or not?
Did you support the actuator shaft while unthreading the LHT nut? How did you do that, exactly?
I generally have a hard time following what you're saying. It's important in this case to be specific and understandable. Clarity and concision on your part would be appreciated.

By the arm I really mean the whole governer shaft including the claw. It was springing back when i pulled on the claw, and now its not. My cylinder head is not on the bike so kips is not working, i was trying to undo it by holding the claw with a wrench and undoing the bolt I may have turned it the wrong way to the way it specifies, Do you think I have broken something as I am trying to get the bike back together for a ride this weekend.

That is an improper procedure.
There should be flats for a 6 or 8mm wrench about half way down the shaft if it is anything like a 95 and up KDX. But I'm sure that is still not a correct way to remove the LHT nut.

You could use the claw itself to hold against the pressure of unthreading the nut. As Inda said, that is NOT the proper way..and it may cause other damage, too.
That 'gear' is indexed by a pin on the governor shaft. That pin is not going to like lateral force (side-wise) applied to it as the nut loosens.
Re: 'I may have turned it the wrong way to the way it specifies..'
That will likely bend or break the pin at the bottom of the shaft.
You will need to remove the RH cover to get to the activation mechanism and the governor shaft.
Likely the shaft will need to be replaced because the pin will be bent.
Do NOT run the bike in its current condition. IF the pin is broken it can get lodged in some very bad places. It is possible to destroy the entire engine/transmission in the process.
Now that it's been fixed, it needs to be repaired!

The point of the whole thing? Use the flats on the shaft Inda mentioned to HOLD the rod when you take off the LEFT HAND THREADED nut on top.
...use them when you put it back together, too.

On my 89 model I dont have flats or a hole to support the shaft when I unscrew the governor bolt (LH)...99.5% sure...sorry I do not want to go check this in the blizzard now
