clutch and engine noise changes when clutch disengages

I have a 96 200. I have had it for 2+ years. It is great, lately I have noticed that there is a noise coming from the clutch area. It is a low knocking sound, that changes when the clutch is pulled in. The bike is great otherwise, it has good compression when kicking it over, idles well and pulls through the full range. I have changed the tranny fluid with different viscosity and also ATF with no differences. The weird thing is I have a 97 and a 06 and I am now noticing a similar noise in those, but much milder.
I dint think this is the KIPS rattle. Although the shaft comes from the basket and runs through the case by there. The transmission shifts smoothly through all gears.
I don't think it is bearings, But i am thinking about pulling the clutch cover and side cover to check plates and flywheel wear and slop.
What should the compression be, and what would be tear down limit?
Any ideas?
