On a keihin PE carb from a 1990 kdx 200, The bit that the main jet fits into has a lock nut, should it be screwed down and locked or should it be set at a height and locked, if is set where should it be set to?

A PE is the wrong carb for a 90 KDX... it should be a PWK.

I have it running just about right, but wasn't sure about the bit the main jet sits in

On a PE carb, the part that the main jet fits into is suppose to be tightened up snug and then you tighten up the jam nut.
