KX Swap with lowered rear end (Kouba)??

I have a 2001 KDX220R and I installed a Kouba link (KDX1) lowering link to get the rear a little lower by about one inch. Based on what I have read, the KX forks are longer than the stock KDX forks and need to be pushed up in the triples in order to maintain the stock geometry. If I have the rear link installed, are the KX forks going to be way to long?

You should be able to make it work. CC has lowering links on his KDX and managed to find a happy medium with the KX forks.

Spacers can be used to lower the for ride height on the forks also. Have not personally done this but it is done all the time - may require shorter springs but is totally reversible. I believe MX-Tech (maybe it is Factory Connection) will even sell you the appropriate spacer for your cartridge. I would contact MX-Tech for guidance is it were me.
